Kuvaus: This is an opportunity to develop software for automated data analysis in large-scale biological experiments, which will improve quality and throughput in medically important studies at the Chemical Biology Consortium Sweden (CBCS). The master´s thesis project is a collaboration between Nordron AB and CBCS, which is a part of Science for Life Laboratories (SciLifeLab) in Solna. SciLifeLab is a national center for molecular biosciences established by Karolinska Institutet, KTH Royal Institute of Technology, Stockholm University, and Uppsala University.
This is a continuation of a long-term project to build a self-learning Software as a Service solution for automated recognition and loading of data stored in many different formats by employing machine learning techniques. Five different specializations are offered: (i) back-end software development in Python, (ii) front-end software development in JavaScript, (iii) machine learning for automatic reconstruction of high dimensional data, (iv) system architecture design, and (v) user experience (Ux) design. This project is an excellent opportunity to acquire new skills, practice what your have learnt, and demonstrate your ability in a way that will set you apart from your classmates and jump start your professional carrier with a strong merit on your CV (Curriculum Vitae). You will contribute towards setting a new standard for data loading in biological screening that forever will enable faster results.
A broad range of different analysis techniques for studies of biological responses are available at CBCS and its academic collaborators. Regardless of reading modality a common denominator for data generated in these projects is that they are obtained in 96-, 384-, or 1536-well microtiter plate format. Compound library screening means a large number of such microplates are processed in parallel, thus requiring efficient means for automated data import and handling.
A challenge in our, as well as other screening environments, that adopt a broad range of different technologies from various manufacturers, is the ability to efficiently manage the different data formats that frequently are changed. This handling includes automated import of data and assignment of the correct plate maps, regardless of the instrument output. There are commercial solutions available for this process, but they all require prior generation of templates to which data must conform. Our environment requires a more open solution where data from any instrument can be automatically learnt and imported and plate maps and controls assigned to individual plates in a graphical interface based on what the user in fact generated. In other words, a solution that learns the structure and format of data files automatically and allows the user to view and manipulate the resulting n-dimensional data array for further analysis in specialized software.
Nordron AB is a data analytics company founded in 2013. Nordron is specialised in software solutions for identification of decision variables and analysis of panel data. Nordron AB, has in collaboration with CBCS, been building this automated data analysis solution since 2015 and expect to deploy the system in February 2017. The system is built as a highly scalable Software as a Service solution on Linux servers using Python, JavaScript, Django, NGINX, and a several other state of the art tools.
Knowledge of and an interest in back-end software development in Python is required. Knowledge of front-end software development in JavaScript, design of cloud architecture, machine learning, pattern recognition, natural language processing, statistics, cheminformatics, or user experience design is beneficial, but not required. You will gain experience of working with the following: Linux, GIT, Python, UML, Django, NGINX, Gunicorn, Virtualenv, SciDB, and PostgreSQL. The software and thesis should be written in English. All results of the project will be owned by Nordron AB and used by CBCS. The work is mainly done at CBCS facilities at Karolinska Institutet Science Park, Tomtebodavägen 23A, 171 65 Solna, with the possibility to spend three months working in Tainan, the cultural capital of Taiwan. The project lasts 6 months and can be started any time after the 21st of August 2016.
