It's finally out!
Fast and accurate imputation of genotypes from noisy low-coverage sequencing data in bi-parental populations
Motivation Genotyping of bi-parental populations can be performed with low-coverage next-generation sequencing (LC-NGS). This allows the creation of highly saturated genetic maps at reasonable cost, precisely localized recombination breakpoints (i.e., the crossovers), and minimized mapping intervals...

This graph shows how allelic frequencies deviate from their expected value along the rice chromosomes. The data were obtained using whole-genome sequencing of 542 F2 individuals. More than 2 million genomic sites were analyzed using bioinformatic tools (thanks Anestis) and NOISYmputer 0.4.3.3. The green peak is particularly impressive and results from the action of a known sterility gene.

Twelve Platinum-Standard Reference Genomes Sequences (PSRefSeq) that complete the full range of genetic diversity of Asian rice
As the human population grows from 7.8 billion to 10 billion over the next 30 years, breeders must do everything possible to create crops that are highly productive and nutritious, while simultaneously having less of an environmental footprint. Rice will play a critical role in meeting this demand a...

NOISYmputer: genotype imputation in bi-parental populations for noisy low-coverage next-generation sequencing data
Motivation: Low-coverage next-generation sequencing (LC-NGS) methods can be used to genotype bi-parental populations. This approach allows the creation of highly saturated genetic maps at reasonable cost, precisely localized recombination breakpoints, and minimize mapping intervals for quantitative-...
