Not everyone knows that PRETTY can be used as an adverb of intensity as well. It means the same as QUITE, which is more than A BIT or A LITTLE and less than VERY or REALLY.

Most people think only of the adjective pretty, which means BEAUTIFUL.

Another detail to understand this pun (trocadilho) is to know the idiom "MISS THE POINT", which means not to understand the real message. In this case, she really didn't understand. He was criticizing her ability to understand him, and she thought he was complimenting her for her nice appearance.
